Rabbit behaviour – How can I get her to stop scratching at her cage?

Helen asked:

Please help! I recently got a rabbit (house rabbit that lives in my room). I’ve only ever had outdoor rabbits before so this kind of behaviour hasn’t really bothered me in the past, but during the early hours of the morning my rabbit persistently scratches at the base of her cage. This makes a lot of noise! Is there anything I can do to train her out of this habit? Also, she makes a lot of mess with her woodflakes, mostly by kicking it all up to the corners until it comes out the cage making a lot of mess. Please help!!! Is there something i’m doing wrong??
